What device are you using and are you asking regards to Nokia Maps?
You can go to http://maps.nokia.com and set your location, then set your destination on the direction page. This then allows you to add waypoint between the two locations.
Then you click "Get directions" and at the top of the page, you will see a drop down with a grey star, click on the star so it turns yellow and this route will be saved to your favourites.
On Nokia maps on the device, you can now click the search button and go to your favourites, your route and favourite locations will be there.

If you mean that you want to add new commute destinations in addition to home and work, you can do it by driving to the desired destination 2 times when Drive and My Commute are active. Drive will then learn the new commute and add it in your favourites as described in the FAQ below:
