flahing is actually very easy but there have been similar issues like this before and cpitchford has a fix for it... (it will remove all your old sms and i'm not sure if it will help with your contacts issue but its worth a try)
Open an x terminal and run
cd .rtcom-eventlogger
mkdir keep
mv *db* keep
Then restart your phone

Then restart your phone
try to omit the .db from that.
it has been a while since i have used my n900...since november of last year, even though i still support a handfull of them, mine was the only one that was really cusomized.
even my notes say cp el-v1.db.new el-v1.db
it wouldnt hurt to try:
cp el-v1.new el-v1.db
try it and report back.
seems as it is, it worked for others above.
